You would be correct in saying the song has notes lower than E standard, which is why this chart uses multipitch tones, so that the low B string can be simulated by pitch shifting the tones. I'm wondering if the tones are broken for you, so that it does not sound like it should.

You don't even need to tune down, the tones used for this chart does that automatically for you ingame(Multipitch). So 6-string in E-Standard is what this chart was made for.
